I'm just thinking of the US president/vp situation. If a VP has to step up to president, he runs into the term limit wall. I'd use that as an example to make your case.
But, these other responses you've gotten make a good point for her position.
I guess it all comes down to the majority opinion of your board.

Yes, she can be president 2 years--step down to something else and then later run again for president if she is voted in..I know we are stuck with her probably 2 years.. She is not very good for our PTO too much sneaky stuff. Put that is not going to keep us from building a great PTO for our school...Battle on!!
I agree with mykidsmom. If she was filling a position then it was v.p. acting as pres. Now she can run for the pres. position. I was in the same position. We just added to the by-laws stating that if after the 2 yr. term is up and noone wants the position then the current officer may keep the position if he/she would like and by 2/3 vote.
Not nessasarly....You could consider how long the term was she took over but most of the time this term she is running for would be her first offical term as elected President and the time she has served would be considered time served as vp acting as President.
But yeah, the members should have the final say if she is elected.
Our bylaws are the same except that there is a clause that states that the person can serve again if it gets approved by a 2/3 vote of the executive board. Do your bylaws have anything like that?
Otherwise, I would put it to the membership and let them decide(or at least the executive board).
At what point during the school year did she step into the president's role? If it was for the entire year, or even most of it, then it sounds like this would be her 2nd year coming up.
Also, "in a row" is a good loop hole. If she wants to be president in future years, perhaps she can roll back to another officer position for a year and then go back to being president. Provided, of course, the membership votes her in.
